With respect to generating a new JRE; I could not tell from the download page what was needed - for a while you mentioned grouping things according to the version of gdal employed?
Okay managed to restore my build; GDALUtilities in in fact there.

The 1.0.6-1 only contains slight improvements on the Kakadu support and some minor bug fix.
Moreover the imageio-ext-gdalframework-1.0.6-1 module still contain the GDALUtilities class.
Therefore, if you can provide me better details on your issue, I will investigate deeper.
About the native code, there is no need to update nothing since the used GDAL version and additional libs (ECW/MrSID/...) are still the same.
