Well... I just installed ALL of PTP 4.0.0 and RDT 4.0.0 from our archives,
then from the Helios site installed 4.0.3 of both (just simple one-piece end-user runtime etc)
and it seems to install fine.
To my surprise.
Will try some more scenarios later tonight or early tomorrow.
Is "Check for updates" doing something differently? Hmmm should have tried that.
Dinner calls. will check back later.

I was in the middle of testing exactly that, because i was afraid of that.
Because of the way we repackaged RDT for a simpler install (on a clean eclipse) .... it now complicates updating on top of 4.0.0-4.0.2
I think you first need to uninstall RDT, and maybe PTP... checking right now...

Hmmm.
I figured I try “check for updates” – It almost worked – It failed because of:
Cannot complete the install because of a conflicting dependency.
Software being installed: PTP Remote Development Tools (RDT) 4.0.3.201009162109 (org.eclipse.ptp.rdt.feature.group 4.0.3.201009162109)
Software currently installed: PTP RDT Remote Tools Support 4.0.3.201009141727 (org.eclipse.ptp.rdt.remotetools.feature.group 4.0.3.201009141727)
Only one of the following can be installed at once:
RDT Remote Tools DStore Server 1.0.0.201009141727 (org.eclipse.ptp.rdt.server.dstore 1.0.0.201009141727)
RDT Remote Tools DStore Server 1.0.0.201009162109 (org.eclipse.ptp.rdt.server.dstore 1.0.0.201009162109)

This was against the 3.6 install that I had been periodically updating from the PTP Helios SR1 update site – I tried unselecting that site, from “available software sites”, same answer.

Well, it almost seems like a let-down after all the building and testing last week but...
PTP 4.0.3 went live today with the Helios SR1 release.
So, the "Helios" Update site in your Eclipse update manager ("Install New Software" menu item)
http://download.eclipse.org/releases/helios
now contains PTP 4.0.3
and Photran 6.0.3 and RDT 4.0.3
