In fact I did not do that because (to my surprise), when I used
"Clean..." on that project, the subfolder for the active
configuration was deleted and not reconstructed afterwards because
it stopped at the beginning due to the error "An internal error
occurred during: "Build Project".

346103 : there also managed make breaks when you have modules in
subdirectories.
I cannot be sure of that at the moment
If there are wrong entries in the makefiles, then as a
workaround, you could disable automatic make in the project
properties and edit the existing files manually.
As I do not have the sub-directory corresponding to the active Build
config any more, I cannot do that. (even for a new Build Config the
sub-folder is not created!??!)
You could also build from the command line, either using your
own commands or the existing makefiles.
In fact, for almost every "managed make" project that I have, I also
have a traditional Makefile project, so that for the moment, I have
switched to that Makefile project...
