Does the workspace contain enough files to run the Jakarta EE CTS tests?
Yes,
I have been reading through the install scripts and trying to figure out where to start, but am thinking that more changes are coming still, as some scripts seem to reference machines that I cannot access.
There were some scripts that were pushed but had references to machines that should have been updated. This has since been addressed I believe.
Instructions on building CTS from the workspace should be coming soon.

Are the standalone TCKs also migrating over?
Many of the standalone TCKs are built from the CTS workspace. Instructions will be coming in the near future on how to build those.
There are a few standalone TCKs which were maintained outside of CTS and I expect you will hear more in the near future on when they will be available.
