I found out what was causing it:

The Tooling Source and Tools SDK package did not get updated to 5.0.1.
I added the CDT Master Feature package from
http://download.eclipse.org/tools/cdt/builds/5.0.1/I.I200809120802/index.html
as update site and updated it.

Now it works.
