Vitali,

Martin Davis (mbdavis@xxxxxxxxxxxxxxxxxx) - the guy who wrote JTS - has
done a lot of work getting JTS to properly deal with coverages.  I
think a lot of the things you are talking about are already being
handled by the next version of JTS.

Perhaps Martin could comment on what he's done/planning?
