Depends on what version you’re upgrading from. If you’re upgrading from RDF4J 2.0 / 1.0, then yes, you can simply redeploy, it will pick up your existing repos.

If you’re upgrading from Sesame, however, you will need to migrate your data directory. See http://rdf4j.org/doc/sesame-to-rdf4j-migration-guide/ for details.
