I was able to get some of the bundles working, including the one that I want to use. Some of them still show the version mismatch though.

You should be able to open this in the regular Eclipse PDE target editor. It is already configured to use the Eclipse Juno update site. I encounter the bundle version problem when I configure PTP as an update site and try to select almost any bundle.

I'm assuming you're installing PTP juno-based 6.0.x via Help > Install new software?  (or does your RCP app have that menu item?)
The update site to install from should be http://download.eclipse.org/tools/ptp/updates/juno 

Can we download your RCP app, or something with the same basic components, to test install ourselves?

I also think we (PTP) probably assume basic IDE/SDK features of eclipse, which an RCP app might not have, but if we did our dependencies right it should go get them.  (Is the juno update site included in the list of update sites already in your RCP app?)

Everyone,

I am having some trouble loading the PTP into an Eclipse 4.2.2-based RCP application. It seems that the bundles specifically require other bundles with version numbers that are just below those in the Eclipse 4.2.2 update site. For example, org.eclipse.dstore.core is required at version 3.0, but the version available in the repository is 3.3. It appears that the version numbers are specific to other bundles and are not minimum required versions. 

Has anyone else encountered this? Any guidance?
