I have fixed the problem in pderesources.properties.
As for the other PDE-related issues, they are non-issues.
Please have the chkpii tool ignore:
1. the intro/ folder in the org.eclipse.pde plug-in
2. all templates_* folders in the org.eclipse.pde.ui plug-in
