OK, I was able to hide directories
inserting a filter in project Properties/Resources. However I have
not found a way to disable filters without removing them, like
what I can do in the Project Explorer/Customize view.

This is by design, because it is a project-
level operation.
It can be a bit confusing, though, because it is also
disabled if you click somewhere other than
Explorer, even though the project is still highlighted.
If you are seeing cases where the double arrow is enabled
but the drop-down is not, then I would
recommend opening a new bug.
