 Rob, please correct me if I am wrong, but Mylyn don't really does any 
notifications to the system tray, neither it is in cope of bug 177974, 
which goal is to provide some standard popup window but not the 
notification framework.

 There is a generic support in SWT in Eclipse 3.3 for system tray 
notifications and icons, but it is quite low level stuff.
