fern directory:
- remove .cproject and .git from tpls/fire directory
- build directory contains fern-exec
- CUDAnet_alpha.inp at top level
- rateLibrary_alpha.data at top level
- waveVector_space.csv at top level
- tire.silo at top level
- ‘(cd build; make all)’ works for each user

vis directory:
- 2.9 build

other files/directories removed 
- i think Rtrain is from old tutorial, so remove it
