No, m2e has many flaws, but it's not it here. There's no correlation between m2e and PDE target files



m2e import or refresh is a memory expensive operations even in IDEs that do not have PDE, nor use .target files. So I don't think there is a strong relationship between both issues.
However, the issue you mention here is interesting to investigate. Have you already filed a bugzilla about it? Can you please share the link?
