Any ideas what is causing this?

Forgive me, but I'm afraid the posts don't really resolve the problem
for me (and the search engine didn't prove to be very effective, I ended
up browsing the past newsgroup messages).
You've posted quite a detailed workaround but in the Linux case it doesn't
help. The Update Manager with "Show disabled features" shows the CDT for
Linux GTK but underneath it there is an entry "%featureName (not
installed)"
When I install the CDT it is enabled, but with a red cross; I've tried
disabling, restarting and re-enabling and it's now giving an error:
Error creating feature
" file:/home/andyp/eclipse/eclipse202/features/org.eclipse.cdt _1.0.1.jar "
[java.io.FileNotFoundException:
/home/andyp/eclipse/eclipse202/features/org.eclipse.cdt_1.0. 1.jar/feature.xml (No such file or directory)]
(actually this does match with the other reports)
Either way I'm not clear as to what the impact is here? It doesn't seem to
be an identical problem to the Windows install errors.

I solved it by copying the features/org.eclipse.cdt_1.0.1 folder to
features/org.eclipse.cdt_1.0.1.jar.
I think this is safer than merely leaving the older CDT version in place.
