I used to ignore the warnings in Firefox (which does not seem to be possible
in Mylyn) but don't get any warnings in Firefox any more (and I have not

Try following the steps outlined here:
http://wiki.eclipse.org/Mylyn/FAQ#Why_do_I_get_an_error_when _accessing_secured_web_sites.3F
I am not sure if this still works with current versions of the internal
browser.

It works for me, but the Wiki page could be updated in two ways:
1. change mozilla to firefox (i think that firefox is used more these
days) or provide a note that this part of the command could be changed
2. as people are likely to view the page in firefox, issuing the command
will open a new window in the same browser instance and not load a new
profile. In order to achieve this, -no-remote has to be added to the
command line.
