What I've found so far is that Eclipse Update Manager allows HTTP
authentication for update sites out of the box. One requirement we
currently have is that our update site is to be stored on an existing web
portal that uses cookie based authentication over HTTPS. Is there any way
to support this type of authentication with the Update Manager?

I assume you are referring to the legacy/classic update manager. I have
used HTTPS forms-based authentication with this and it works fine. The
user is prompted in Eclipse for a login/password. I'm not sure about the
cookies part.

Ditto for Equinox p2, which is the newer and preferred provisioning system.

Probably the easiest way to verify this is to just make a dummy update
site and drop it behind your portal. Then try to examine the site in
Update Manager.
