This issue just came up last week with another user on the JDT
newsgroup. I don't think he has yet figured out the cause, but you can
follow the discussion here:
http://dev.eclipse.org/newslists/news.eclipse.tools.jdt/msg2 2255.html

I believe he was going to enter bug report about it, so you should find
it and attach yourself.

For any tracking this thread: I see from a post in eclipse.tools.jdt that
Brian's bug has been identified and a fix is available.
