Judging by this, your install has somehow become messed up. I would
recommend copying your workspace directory (or directories) to a safe
location, and then deleting the install. Download a new Eclipse 3.1.1.
org.eclipse.ui.commands.AbstractHandler hasn't changed since before 3.1.

It is normal to have 3.1.0 files after the upgrade. Any plug-in that has
not changed will remain as 3.1.0. However, org.eclipse.ui.workbench did
change, so this is *not* normal.

possible reasons.

Try running with "-clean".
If it still persists, I would recommend downloading Eclipse again. I know
it will take a while on your modem, but there's not much I can do. You
only really need to replace "org.eclipse.core.commands" and
"org.eclipse.ui.workbench" for this particular problem. You might try just
downloading the "Platform Runtime Binary", and extracting the pieces you
need.
