The little x in the upper right corner seems to do a good job of closing
just the window. That action is also available via the popup on the
title bar and via the drop down menu in the upper left hand corner.
This isn't really a JDT question, by the way...

I've copied this thread to eclipse.platform since it is not JDT-related.

Padmasini, although Ed has offered several options to close the extra
window, they are all provided by the OS window manager, not Eclipse
itself (so they might be different on different platforms). I suggest
you open an enhancement request in Bugzilla to request a menu item for
closing the window, something like File > Close Window or Window > Close.
