Looking in the synaptic package manager I was unable to find Eclipse for PHP so I just downloaded it right from the Eclipse site. But doing it this way all I have is a directory on my desktop with the Eclipse-PHP executable sitting in it. How should I go about putting these directory and or it's files in my file system to run a normally installed software and add it to me menus. (I can probably figure out the menu thing if I just know where to put the directory/files.

Linux Mint 17 Cinnamon.

See this tutorial: http://ubuntuhandbook.org/index.php/2014/06/install-latest-eclipse-ubuntu-14-04/

It's for ubuntu but will work for mint also. You should create same *.desktop file. Instead of ctr+at+t just go to terminal and write sudo gedit /usr/share/applications/eclipse-php.desktop
