Hi,
I recently migrated to Eclipse 3.0 M8 (Build id: 200403261517).
Some observations:
1. Project Building/ compiling happens in a scheduled manner.
How to disable that? I prefer the compilation with a blocking dialog as
in Eclipse 2.x
2. The Sychronise view shows the items in a "Flat" view as opposed to
"Heirarchial" which was so in Eclipse 2.x. The "Heirarchial" looks better
so that there is less repeated-text, how to enable that? (The Package
explorer view has the provision, why not 'synchronize' view)

As others have recommended - go get the 3.0 Release version.

In your Synchronize view, click the "options" button (black down-arrow
in the upper right corner of the view) - there you can select the Layout
you want, including a Hierarchical one.
