To delete a folder of a project you have to checkout the project, delete
the folder and commit the delete.

To delete the project folder (i.e. the CVS module) as far as I know, you
will need to delete it from the CVS servers filesystem. Though there
may be CVS admin tools to do this. This is really an issue for CVS, not
eclipse. I suggest you have a read of the CVS docs.
