Is there a way to declare an alternate plugin location. I absolute hate to
deploy the 3rd party plugins into the same directory as the core plugins and
jars that are required by Eclipse.
It would be a nice addition if you could declare either an other directory
or a sub-directory of plugins as an alternate location. It seems cleaner
somehow to be able to isolate the core stuff from add-ons.

No. I did search but not in a way that would have found this. This needs to
go into an Eclipse FAQ somewhere.
