because I did the source build.
But now, I cannot add an install location into which I would install my
plugin. There are no install locations available and when I try to add one,
I get the error: The location is not empty (even on empty folders).
What now?

Yes that is this bug https://bugs.eclipse.org/bugs/show_bug.cgi?id=35580.

You are probabaly better off take a pre-built eclipse in this case. Or
running the packaging option (if there is such a thing) for the platform
you are on from the build you made. Because eclipse doesn't consider
features as first class objects it is possible to get into a state where
the update manager doesn't function correctly although eclipse seems to
be working because the plugins are loaded. So it requires that eclipse
be *clean* and pure in a feature sense before being able to use the
update manager.
