How can the Package Explorer be made to show the Directory Structure as in
the File system instead of com.xxx. I am more comfortable with Resource
View- but then it doesn't show the Java Files. Only xml/properties files.
If you can show me a way so that Resource Prespective shows the Java
files, that's fine too.

I don't know of "Resource view". I couldn't find that. If that is
actually the Navigator view, it may be that you have some filters turned
on in the Navigator view and are hiding the java files. Check the menu
on the toolbar of the Resource view, Filters...
