Every time you create a new project folder and use it as a workspace, you
need to go in to Window/Preferences and reset all of the editor
preferences (ie. code formatter, etc.). I notice there is an import
button you can use in the lower left corner of the preferences window
where you can select a file to import preferences.

What file do you need to import to bring the codeformatter settings and
template settings into the new workspace?

Never mind. After drilling through the .metadata file for each workspace
folder I have, I found the needed files to copy. If anybody is
interested, they are:

..\.metadata\.plugins\org.eclipse.core.runtime\.settings\org .eclipse.jdt.ui.prefs

and

..\.metadata\.plugins\org.eclipse.core.runtime\.settings\org .eclipse.jdt.core.prefs

When using a new workspace, I do a File->Import->Preferences on the file
that I exported via File->Export->Preferences. (3.1 stream builds)

In Eclipse 3.0 and previous there are import/export buttons directly on
the preference dialog.
