I have run into the same scenario where P2 downgraded Mylyn to version
2.3.2. This is the corresponding bug report:
226269: Unable to use p2 due to platform dependencies after update
https://bugs.eclipse.org/bugs/show_bug.cgi?id=226269

The JIRA connector is now available for the Ganymede RC3 release from the
Mylyn weekly site:
download.eclipse.org/tools/mylyn/update/weekly/extras
The matching Mylyn version is on this update site and will be included in
Ganymede RC3 packages:
download.eclipse.org/tools/mylyn/update/weekly/e3.4
The Mylyn download page will be updated soon to show the new release.
